Does it designed only for scans?
For sure no. You can use it with regular handmade models. The example with scan showed as the most complicated case.
Will it work if two sides of object are not perpendicular?
Yes, it works even if sides are non 100% perpendicular.
In this case Side 1 become fully perpendicular to selected axis and Side 2 will turn to selected axis as so as it possible.
