Hi.
Yes,automatic generation doesn't work well for complex multi layer rigs
In such case try the following:
1.Define bones that should be controlled by hitboxes
2.Make hitboxes from these bones

3.Connect hitboxes using "Selected to active" method

If you have to connect many bones in a row do not call the operator
from pie menu every time.Call it for the first pair and use "Shift-R" for the rest
